The fact that Sheppard was no longer the commander made McKay a different character. Suddenly he was less neurotic and stronger as a leader, because he was thrust into that role.
It's great to see that without Sheppard and taking on his role not only does Atlantis still tick along fine but McKay is a better man for it.
