Flanigan has made comments about trying to go to the writer's room with suggestions, but was told it was too late in the process to change anything. He said he kept trying to get suggestions in earlier each time, but even getting them in "before the ink was dry" didn't sway the writers.

No, it was the writer's decisions. They wanted to focus more on action/adventure and Sam and Jack making moon eyes at each other (and note that's my phrasing, not their's *g*).

Shanks felt he wasn't doing much besides propping up the wall and spewing technobabble in this new dynamic (and he was second lead), went to the writers and was told Daniel Jackson wasn't worth the "upgrade" to fit into the "new and improved" show.

RDA as Daniel was certainly news to me :)

That was the concept presented very early on. At that point, the idea was focused on exploring new worlds, so they felt Daniel should be a focal point for that, with O'Neil(l) along as military backup along the lines of the movie.

This is purely my own personal opinion, but I think having it as an RDA "vehicle" and him deciding to take the military role skewed things more towards the action/adventure side of things, which became even more apparent in later seasons. Certainly didn't hurt that the USAF was letting them use some of their equipment either.
