My first thought was maybe it means Sam won't be officially a part of the military. Which would probably drive the hardcore shippers nuts if she's out of the military now. ;)
But I think it's simply because there's no USAF advisor to report to for Atlantis, ergo they're no longer going to bother to keep Sam in a regulation haircut.
